If you have a Pokemon file on your computer, you can delete it by using the deletion tool in the File menu.
Unfortunately, each Pokemon game card only allows a single save file. If you wish to create a fresh save file, you must first delete any existing data. To do so, go to the Main Menu and press UP + B + X. Before your saved data is permanently deleted, you will be presented with confirmation messages.

To remove a Pokémon save, start your game by pressing “Up + Select + B” on the title screen. A confirmation screen will appear, and you will be prompted to continue erasing the save file; choose Yes to remove all Pokemon data from your Nintendo 3DS.
